I need a very detailed tutorial how to implement Smith-Waterman algorithm normally on CPU and how to make it work faster as a praller application on a GPU. I need to be done in CUDA. Plus comparison of the speed to be implemented in the program. Tutorial must be very datailed, written so that person with no knowledge on programming or CUDA could make the programs workable by him/her self.

I've got experience in designig Dynamic Programming algorithms in C/C++ (currently I'm working with similar algorithms during my PhD studies) and some experience in working with sequence alingments algorithms (MSc Thesis). Hi, I'm a proficient systems programmer. I have done quite a no of CUDA projects using CUDA 3.2 & CUDA 4.0 SDK which includes Cudacrypt. although i have not gone through the algorithm but the wikipage suggests its basically a dynamic tracing of matrices on aminoacids. I can give the deliverable on how to write the CUDA app on this aswell as in C programmiing. I can also provide you a CUDA demo for this if you need, which scales up the performance by atleast 2x times. Angad.

This is a bid to implement the Smith-Waterman algorithm in C, and then to re-implement it in a parallel environment using CUDA version 1.1 (For a GeForce 8800 GT GPU). The deliverables will be a manual (write-up) of the process, and the code for implementation in C and CUDA. I am a college senior in Electrical Engineering and Mathematics, and have a lot of recent experience programming in C.
